Currently my shock drop is 1” lower on the left side birdcage then it is on the right. Should this be the same on the chassis side? 1” further dropped on the left?

Their is no one answer to this question especially with most current setups more concerned with max travel then anything else on the lr. Without knowing chassis info the best thing i can tell you is you do not want the shock to bottom/ top out during travel if your shock is limiting the travel/ rotation of the birdcage in any way you are giving up traction

It's pretty common for them to be different. It is going to affect dynamic spring rate because it changes motion ratio of axle to spring travel. If the height adjustment causes you to change the frame location to compensate, there are effects there as well. Geometry changes should not be made without an understood reason to do so.
