3 speed won't go all the way in

I have a 3 speed that I'm trying to put in my USRA bmod with a crate engine. The trans will go all the way in but about 1/4"..

It appears to not be lining up with the pilot bearing. The alignment tool slides right through the clutches.. But not all the way in.. When I take the clutches off it fits in the pilot bearing.. Any tips for getting it on in?

I have a bellhousing that is complete and not cut out on the bottom.. So loosening the clutches isn't an option.

Do you have the extended bushing in the crank?

Is the snout on the front of the tranny bigger than the hole in the bellhousing? We have had that problem before..
